My new westy when it came from Cali had the roof rack fixing points fitted to the pop top.
I'm gonna remove these as I'm not planning to carry a surf bord on the roof tbh!
What's the best way of filling the holes?

I'd probably look at some kind of gelcoat repair.

I would use fiberglass filler. We call it Mar glas or kitty hair over here. It is bondo with fiberglass in it. You want the short strand. long strand is to long in my opinion. Specially for that small of holes.
