thats what I always did too , just that i've been reading some resto mags and they've gone filler first on bare metal and it got me wondering , could damp get under the filler and cause problems later on in the vans life

Much of a muchness in my opinion. If anything, by priming an extra time your adding a little extra protection to the steel.
 
You Should always prime bare metal, I use etch primer then non porous redoxide before any filler work. Ive used this method for 10 years and all my repairs are still holding strong.
