Find a local MOT station with brake rollers.
They'll be able to check each corner individualy and pinpoint the problem.

RICH :D

I'll be watching with interest. Mine does this since having a disc brake conversion. Brakes work well and sail through MOT but the pulsating under hard braking, particularly coming to a halt at junctions, is disconcerting.

Perhaps your flexi lines are failing, they do strange things when they start to break up inside.

I'd think that the front biscs aren't running true.
Either your new discs are also warped or the hub that the disc mounts to is possibly out of shape.
Also if when the new discs were fitted and the hub(s) wernt cleaned of rust etc properly, that could cause the disc to run untrue. Giving you a bouncy pedal.
Usualy if its from the rear its a warped drum.
Find a MOT centre. At least they'll be able to tell you exactly what corner is causing the problem.
