Tailgate window leaking

I've replaced the tailgate window rubber and there's a tiny patch of rough paint/metal on the bottom left hand side and I've had a trickle of water coming through into the van. Any thoughts on how to sort? Do I remove the seal/sand down/re-paint and replace the seal or would a lick of silicone do the job - under the seal? The van's just been painted!!!!! Grrrrrr..... I think I've probably answered my own question too...

Please don't put silicone in it... If its leaking then water is no doubt sitting under the rubber. If you put silicone in there the water will be stuck in and will rust the tail gate.

I have to agree seal out rub down fill to get it smooth and repaint, it's a bitch init
